Bump shadow-gradle-plugin to latest version (9.3.1) #15161
Bumping com.gradleup.shadow:shadow-gradle-plugin to the latest version needs a few more changes, because 9.x introduces some breaking changes that are listed in https://github.com/GradleUp/shadow/releases/tag/9.0.0

I'm reverting this in #15941 for now as it caused a lot of spam due to duplicate files. This is because 9.3.2 of the plugin fixed how duplicates are reported in GradleUp/shadow#1931. We can bump the version again once we properly deal with duplicates that are going into the uber jar
